Is there a way to auto arrange the flows?
I found an issue on github pointing to the forum, but couldn't find anything about it in the search.

I'm afraid not, no.
Auto-arranging of diagrams is a very hard task - a lot of programming work for relatively little reward since auto-arrangers rarely do what most people want let alone what "everyone" wants 
Indeed, you will often find that diagram tools that do it often have multiple algorithms for different layout styles.
Of course, if you happen to be a guru on such algorithms, I'm sure a lot of people would welcome a submission.
